# QuickBooks Doesn’t Match Shopify or Square: How to Fix Your Sales Sync

Sales in QuickBooks never match Shopify, Square or Stripe? Here is why fees, refunds, payouts and sales tax throw your books off, and how to set up a sync that reconciles itself.

**Short answer:** The numbers rarely match because your store records each sale, while your bank receives one lump payout with fees, refunds and taxes already taken out. The fix is to record sales and payouts separately through a clearing account, with fees and refunds on their own lines, using a sync built for that.

## Why the numbers don’t match

- **Payouts are batched:** many orders arrive as one deposit, days later.
- **Fees come out first:** processing fees never show up as a sale.
- **Refunds and chargebacks** are taken from later payouts.
- **Sales tax and tips** are collected by the store but aren’t your income.
- **Duplicates:** a bank feed and an app both post the same money.

## How to fix it

- Pick one source of truth for sales, usually the store or POS, and turn off duplicate imports.
- Post daily sales summaries (sales, tax, tips, discounts and refunds) to a clearing account.
- Record each payout as a transfer from that clearing account to the bank, with fees as an expense.
- Match payouts to bank deposits by date and amount. The clearing account should return to zero.
- Review anything left over each month. It is usually a refund, a chargeback or a missing fee.

## When to get help

If you sell on more than one channel, have years of mismatched history or your accountant redoes the books every quarter, a proper integration pays for itself quickly. We set up [QuickBooks integrations](https://wisconsintechshop.com/integrations/quickbooks-integration/) and [payment reconciliation](https://wisconsintechshop.com/payments/payment-reconciliation/) remotely, and clean up the history if needed.

## Frequently asked questions

### Should I use the free Shopify or Square connector for QuickBooks?

They work for simple shops. Trouble starts with several channels, gift cards, partial refunds or multiple payment methods, which is when a summary-based sync or custom integration is more accurate.

### Why does QuickBooks show more income than I actually received?

Usually because sales are posted at full price while fees, refunds or sales tax are not recorded separately, or because the same money was imported twice.
