Stripe Payouts Don’t Match Your Bank Deposits: How to Reconcile Them
Can’t match Stripe payouts to your bank statement or your invoices? Here is how Stripe batches payments, fees and refunds, and how to tie every deposit to the right invoice.
Short answer: Stripe pays out in batches. Each deposit is many payments minus fees, refunds and disputes, often from a few days earlier. Reconcile with Stripe’s payout reconciliation report, which lists every transaction inside each payout, instead of trying to match single payments to the bank.
Why it’s confusing
- One deposit covers many charges.
- Fees are deducted before the money reaches the bank.
- Refunds and disputes come out of later payouts.
- Payout timing depends on your schedule and the day of the week.
- Other currencies or connected accounts add more lines.
How to reconcile
- In the Stripe Dashboard, open your balance and choose a payout.
- Use the payout reconciliation report to see every charge, refund and fee inside it.
- Record gross sales against invoices, fees as an expense and the payout as a transfer to the bank.
- Save the invoice number on each payment so every payment ties back to a customer and invoice automatically.
Automate it
We connect Stripe to QuickBooks or your accounting system so invoices are marked paid and payouts reconcile themselves. See payment reconciliation and Stripe integration.
Frequently asked questions

Processing fees, refunds, disputes and any reserve are subtracted before the payout. The payout report shows every deduction.
Can I get paid out every day?
Most accounts can choose a daily, weekly or monthly payout schedule in Stripe’s settings once the account is established.
